Here's a breakdown of what's happening and where entropy increases, even if the beads appear to become more "ordered":
Work Input and Energy Dissipation:
The act of shaking is a significant input of mechanical work into the system (the bottle with beads and liquid). You are actively putting energy into the system.
This mechanical work, through the movement of the beads and liquid against each other and the container walls, is almost entirely converted into heat due to friction and viscous dissipation within the liquid.
This generated heat then transfers from the bottle to the surrounding air and your hand (the surroundings). This is a direct and significant increase in the entropy of the surroundings, as disordered thermal energy is spread out.
The "Ordering" of the Beads: System Entropy vs. Stability:
The beads settling into a more ordered arrangement (like denser beads at the bottom, or in a specific layered configuration due to density and shape) is indeed a decrease in the configurational entropy of the beads themselves. This happens because the system is seeking its lowest potential energy configuration under the influence of gravity and buoyancy, agitated by the shaking.
However, this ordering does not happen spontaneously without external intervention. It requires the continuous input of energy (shaking) which is then dissipated as heat.
The Overall Entropy Balance (System + Surroundings):
While the beads themselves might show a local decrease in entropy (due to ordering driven by density differences and energy dissipation), the overall entropy of the universe (beads + liquid + bottle + your hand + the air) is still increasing.
The entropy generated by the friction and viscous dissipation (which heats up the surroundings) is far greater than any local decrease in entropy within the beads as they order themselves.

Very neat trick, here's the explanation (having not seen the full video or Bill Nye's explanation).
There are not just two types of beads, but two fluids in the tube. Likely water and oil. The white beads are less dense than the water-oil mix, and the blue beads are denser than the water oil mix. However, both the blue and white beads are less dense than water and denser than oil.
So, when he shakes up the tube, the oil and water mix, creating a temporary state in which the blue beads will sink and the white beads will float. However, after shaking it, the water will slowly sink to the bottom of the tube, and the blue beads will float on the water. At the same time, the oil will float to the top of the tube, and the white beads will sink beneath the oil.
In the end, you have oil at the top of the tube, then the white beads, then the blue beads and finally the water at the bottom of the tube.

That is not order out of disorder. The blue beads we designed to seperate from the white and vice versa.
Similarly, electrons, protons, and neutrons all have different charges (or none) and they form and atom. The atom was not formed from disorder but from order (different charges combining and working together) to have order come from order contradicts the whole idea of science. That is to say, you should not expect paradigms to be trustworthy in a universe that arose from disorder, but as it is, we live in an orderly universe.
Your mind gave it order. It pertains to the νους (mind, faculty of logic).
This same order is revealed in the RNA. Information pertains to a mind. That supreme Mind is God.
God created mankind in His image (Genesis 1:27). And He created us as persons (2:7), not animals, you fool.
